Alright, I kinda figured out a solution to this problem!
Basically everytime you are happy with a particular setting on nebula, you just need to write all the parameters (apart from "master bypass") of that particular preset to automation. When protools loads up your session the next time, all your settings will be retained!

A bit of a hassle to have to do this, but at least I can safely use Nebula in my sessions now :D
